This circuit is a flashing circuit to initially produce an output, the regulator should take over once it has some power. (your unit is not)
If there was a problem with the flashing circuit only, you would have produced proper output after flashing and the regulator would maintain this as long as the unit was running. You would need to do this each time you went to re-start the unit.
I think you are close to finding the "smoking gun"

Disconnect the VR from the circuit completely. Connect a volt meter accross the F1 and F2 lines. start the generator. Flash the system while the generator is running. Do not remove the flashing connection until you stop the generator. disconnect the flashing cables and reconnect the VR. start uo the generator and check your voltage. adjust if necessary
